Preheat oven to 350F.

Fold in pineapple slices, pineapple chunks, cheese, and thyme until evenly coated.
Transfer to a 8- x 8-inch baking dish and arrange in an even layer.
Stir together brown sugar, butter, and remaining 1/4 cup flour in medium bowl.

Stir in bacon and pecans.
